Hi,
I am a student in Shanghai Jiao Tong University and my wife came to meet me here. Due to recent virus situation we were not able to get the physical examination (medical) report in time and applied for living permit 2 days late. Entry- Exit shanghai office give us written warning for 2 days late. So my question is, will it effect my wife in any way or when she will to go back from china?

They are all very aware of the virus so they just gave you a warning. During normal circumstances, if it’s just by a few days they might still let you get away with a warning but if unlucky they’ll penalize you. 
 
Anyways, regarding your question, it should not affect your wife’s travels in any way. The immigration officers at airports should only care if she does or does not have the proper documents. They should not hold a grudge and give you a hard time for applying for the residence permit 2 days late. If they do, just explain truthfully – virus.
